IRS usually (always?) grants waiver of the entire penalty if you took timely action to resolve the issue, i.e. took the missed 2023 RMD in 2024, and state this on your explanation statement.
Expect 1040-X to take 10 months or longer for processing.
All this is pre-Trump controi of IRS.
