I found this thread because I have the same problem. California Schedule X, Line 11, Refund is not transferring over to the 540, Line 116 as required by the instructions. My e-filed amended return was rejected, probably because of this. I printed the forms and wrote in the amount on Line 116 and will mail it in.
It appears TurboTax California has a bug.
