Prepaying your taxes isn't an option that TurboTax defaults to. You have to opt in to telling the system that you made payments. If you told the system that you made payments and you didn't then go back to the section where the payments are and correct them.
In the Deductions and credits section of your federal tax return scroll down to "Estimates and Other Taxes Paid" and click update next to whichever area you entered prepaid taxes into. Then you can delete the payments.
