My primary concern about submitting the 1065 with a value of 0.0000% in the field (instead of a blank), is that the unexpected value might raise attention of the IRS and increase the chance of an unnecessary audit. I am going to infer from your guidance ("to just go ahead and submit the form with the TurboTax error in place") that you don't expect the populated field to cause any downstream issues (for me or the IRS).
