You should avoid using the "Override" function unless necessary, as it could invalidate your Accurate Calculation Guarantee.
I just tested the situation you described in TurboTax Desktop and, where a Form 5805 was generated, the penalty amount was correctly transferred to CA 540 Line 113 and the "FTB 5805 attached" box was checked.
There were some updates to the program since the 19th. If you haven't already in the meantime, open TurboTax after running the updates and see if this works correctly now.
