In order to get TurboTax to treat this properly, you will need to enter it as if you received two separate 1099-R forms, even though you only have one physical form. This will allow the program to address the taxability of the two separate transactions. It will not cause any matching issues with the form and the IRS due to the disparity in the number of forms since the data is aggregated on the tax return itself.
