TurboTax, as has been stated, cannot be used for payments of estimated tax other than a scenario where you print out a voucher from within the program and sent a check to the IRS (i.e., no direct debit of estimated tax).
If you did not make an estimated tax payment (in any way shape or form) then, from what you described, the IRS could have misapplied the payment. You really should contact the IRS.
