If you entered the pension distribution amount in box 1 on your Form 1099-R entry, and put the taxable amount in box 2 or leave that box blank and box 2(b) is checked "Taxable amount not determined" then the distribution should be treated as taxable. The only thing that would cause it to not to be taxable under those circumstances would be the code in box 7 or your answers to the questions after you made your form entry. I suggest you review your entry and if it still does not show as taxable, delete the entry and put it in again.
