I think you might be a little mistaken about the IRS getting confused when processing a return, they aren't. They are not looking or comparing prior returns to current ones being processed/input for paper filers. Also, most returns generated via TurboTax are e-filed and processed completely differently. Regardless, changing positions of filers on a return really doesn't create issues.
