Hi -- I received a $3,000.45 bill due to "changes you requested to your 2018 Ford 1040 to adjust: pensions and annuities, Form 5329, and total fed". What is this?

Form 5329 is for Additional Taxes on Qualified Plans (Including IRAs) and Other Tax-Favored Accounts.
Did you take an early retirement plan distribution? File a 1040X amended return?

I filed a form 1040X to add in stocks I sold which accounted for under $400 and I got a early plan distribution from when I was an intern on January 1st 2018 for $129. This should not result in this large of an adjustment, should it?

it sounds like you're saying you did not submit an amended return. only talking to the IRS can resolve whatever issues you are having because it's unclear from your question. even if it was clear, you would still need to contact the IRS.
