Your HSA contributions are marked with a code of "W" in box 12 of your W-2. The order of the entries in box 12 does not make any difference - it's the codes (the capital letters) that are important.

However, if you are thinking to enter the code W amount elsewhere on the return, you should not. The code W amount in box 12 is automatically carried by TurboTax to all the places it needs to go.

Note that there is a screen entitled "Let's enter [your name] HSA contributions" (see screenshot below) in the HSA interview. This screen appears to be asking on line 2 that you enter your personal contributions.

This refers only to contributions that you made outside your employer. If you look at the first line, you will see that the code W amount is already there, and that entering your payroll deductions on the second line would just duplicate them (a common cause of mistaken excess contributions).
