New York State refund processing times vary. However, if you are worried and believe your refund is taking longer than expected, you can contact New York State Tax Department refund status anytime at 1-518-457-5149 or, contact the Department of Taxation and Finance.

New York Department of Taxation states that" New York State reviews all 10 million income tax returns and uses award-winning technology to detect suspicious activity, including identity theft. However, our goal is to stop questionable refunds before they go out the door, not to delay your refund."

After you file

If your NYS Tax return is under review you should have received a letter explaining why it is under review and a request to provide additional documentation if necessary.  In many cases they are requesting verification of income / taxes paid so they are requesting copies of W-2's; 1099s etc.  

Under NYS law once you replied to this letter and furnished the required information the Tax Dept has 90 days to review before you can inquire as to why payment is delayed.
