My job offers the option to file exempt on some paychecks to get some help on money, where do I imput this or is it already calculated on the w2 wages?

If you were filing exempt on your paychecks, this means that taxes would not have been withheld. This fact would then already be reflected on your Form W2 (i.e. you would have less (or no) withholding in box 2 for your box 1 wages). So, there is nowhere for you to need to reflect this on your own.
