Do I still get penalized for not having health insurance for the months I didn't work or only worked part-time?

If you did not have health insurance because it was unaffordable meaning the premiums were more than 8.13% of your household income, then you can select that option under the question "Did you have a situation that waives the tax penalty for being uninsured" and you will not receive a penalty.
