Will TurboTax still deduct my payment for a rejected extension?

I used TurboTax online to file an extension yesterday at 12:37PM Pacific. I also paid my expected tax, which was a lot of money, unfortunately. At 9:30PM Pacific, I got this  email:

 

Your 2021 Federal Personal Extension has been rejected
Dear TurboTax customer:

This happens from time to time, but we’ll help you fix it.

What happened?

R0000-679-01 - 'PrimaryPriorYearPIN' or 'PrimaryElectronicFilingPIN' or 'PrimaryPriorYearAGIAmt' in the Return Header must match the e-File database.


What does this mean?

In most cases, you just need to submit a new extension application before the filing deadline.

Panicking, I went to the IRS site and paid them directly. Unfortunately the payment indicated that it would go through the next day, probably because it was already after midnight Eastern time. I also re-initiated the extension through TurboTax, per the email's instructions. (This TurboTax answer says that I can re-file a rejected extension for up to five days, April 23, 2022: https://ttlc.intuit.com/community/extensions/help/what-can-i-do-if-i-filed-my-federal-new-york-or-ma...)

 

Now I am concerned that both the IRS and TurboTax are going to try to deduct this large tax payment from my checking account. Is there some way to ensure that TurboTax will not process the payment I had instructed it to do at noon, before I found out it had been rejected?

Will TurboTax still deduct my payment for a rejected extension?

If the IRS already has your payment, then they should probably reject your second payment you scheduled through TurboTax.
