I paid the $29.99 fee by my debit card, so that should not have been decducted.

Unfortunately the IRS does not share refund information with Turbo Tax for security reasons. You can call the IRS and ask them why the refund was different and see if they made any adjustments to your tax return based on the information they had. They will be able to answer all your questions and let you know if they need anything from you.
