I filed an extension online through Intuit's website at 11:00 PM on 4/15/19, and I received an email stating "Once your 2018 Federal Personal Extension is accepted, you’ll have extra time to file your return." Does this mean the extension won't get processed in time?

You will be fine. As long as you filed the extension prior to the deadline, you are on time. Actually, even if your extension got rejected for some reason, the IRS gives you several days to correct it and still be considered timely filed.
