You should file and make payments (if any) as soon as you can in order to minimize interest and penalties. At this point in time, you might need to mail the IRS a paper copy of your return--as opposed to using e-file. The key thing is to file. The IRS will send you a bill in the mail if you owe any interest or penalties.
