To enter HSA and health insurance for >2% shareholder/officer please follow these steps:

  1. While in your return, click Federal Taxes > Deductions.
  2. On the page, Your Deductions, in the Compensation and Benefits section, click on the Start/Update box next to Insurance, health and other benefits. 
  3. On the next screen, Enter Insurance and Other Benefits, you can make the entries in the appropriate column and line.

Original answer:

In the follow-up to entering your Schedule K-1 from the S corp, on the Other Situations page mark the box indicating I personally paid health insurance and/or long-term care insurance premiums for myself and my family and this S corporation paid me wages.  Then enter the requested information on the next page. If the HSA contribution was made through your S corp and is shown with code W in box 12 of your W-2 from the S corp, the entry is handled by entering the code W amount on TurboTax's W-2 form.  If the HSA contribution was made by you personally, enter it in the HSA section as a personal contribution.

Thank you but I mean on TurboTax Business. For >2% officers/shareholders, HSA and health insurance were put in box 14 of the W-2. It's my understanding that they are wages to be deducted on their own personal tax returns. Where can we put these items in TurboTax Business? Regular wages, fringe benefits, or?

Sorry, I missed that the question was in regard to TurboTax Business.  I've changed my answer to a comment so that your question will no longer show as answered and someone who is familiar with making entries into TurboTax Business can reply.  But, in general, the amount paid for health insurance for > 2% shareholders must appear in wages, so it would be entered as part of the > 2% shareholder's wages.  If the HSA contribution is made through an employer-provided cafeteria plan, it needs to be entered as it would be for any employee and appear with code W in box 12 of the shareholder's W-2.  If it's not made through an employer-provided cafeteria plan, include the HSA-contribution in wages so that the shareholder can claim it as a personal contribution.

I added the software version to the question since it isn't very obvious on the question section. Sorry for the confusion! So if it's just us two >2% shareholder employees, HSA and health insurance should go in box 14? We researched this when we entering W-2 manually because Quickbooks seemed to be getting in the wrong boxes. A cursory search online now confirms that box 14 is okay... Confusing since they're offered to "everyone"--but everyone here happens to be >2% shareholder employees. Would you mind clarifying it for us? Thank you

Since we don't have any employees who are not >2% shareholders, we can enter health insurance in the corresponding box and it will go in the correct forms? Would HSA be under Other Fringe Benefits? Thank you
