If i have money coming from federal and i owe the state and i file them together how does my state get paid ?

You would have to pay the State directly.

You can not apply your federal refund to pay off your state taxes, nor the other way around.

After you receive your refund from the IRS, you can then use part of the money to pay the State. Most states allow you to pay by April 15, 2019.
