Will I owe at the end of the year if I’m not getting taxed by my employer?

I filled out a w2 for work and put I was married but filing separately. I didn’t think that would affect anything but I am not getting taxed state or federal just SS and medical. My paychecks are about 200-500 every two weeks. My boss told me I wasn’t getting taxed because I’m married and said I wouldn’t owe at the end of the year, but that doesn’t sound right. My husband and I don’t file together and never have. What should I do or does anyone have advice, this just doesn’t sound right.

It sounds like you are probably okay.

IF you and your spouse use the Standard Deduction (rather than Itemizing), your Standard Deduction is $12,000.  So as long as your total annual income is under $12,000 (an average of $460 every two weeks), you won't owe any Federal tax, in which case it is perfectly okay to not have any Federal income tax withheld from your pay.  However, your State might be different.

But if one of you itemizes Deductions the other spouse has to also itemize.

And may I ask why you are filing separate returns?  Sometimes people don't realize the differences between filing  Joint and MFS.

Unless you have a specific reason to file separate returns,
It is usually better to file Joint. Joint has the lowest tax rates and the highest Standard Deduction.   And if you are in a Community Property state MFS gets tricky to figure out.  Here's some things to consider about filing separately……

In the first place you each have to file a separate return, so that's two returns.  And if you are using the Online version that means using 2 accounts and paying the fees twice.  
 
Many people think they come out better when filing Married Filing Separate but they are probably doing it wrong.  If one person itemizes deductions then the other one must itemize too, even if it's less than the standard deduction, even if it is ZERO!  
 
And there are several credits you can't take when filing separately, like the
EITC Earned Income Tax Credit
Child Care Credit
Educational Deductions and Credits

And contributions to IRA and ROTH IRA are limited when you file MFS.

Also if you file Married Filing Separately up to 85`% of your Social Security becomes taxable right away even with zero other income.

We are no longer together and there is nothing to claim, no kids, property, etc. and nothing was itemized.
