File Joint.

Nothing will change.  You still file a Joint return and add her self employment to it.  You can enter Self Employment Income into Online Deluxe or Premier but if you have any expenses you will have to upgrade to the Self Employed version.

So the Self-Employed version will allow us to add my wife in who is a fulltime W2 employee? I own an LLC by the way.

"I own an LLC"    ----- Are you a sole proprietor?   This is not a multi-member LLC?   If you are a single member LLC then you and your spouse need to file a joint return.    You can enter her W-2 and your own self-employment income and prepare a schedule C using either online Self-Employed or any version of desktop software (CD/download).
