I meant why would my daughter who got paid less and had less taxes taken out be getting a bigger refund than her sister?

Are they being claimed as your dependents? If so, anything over $6350 in box 1 of their W-2's is taxable income. If one of them had over $6350 of income, she owed more tax. The one who earned less than $6350 gets her withheld taxes back.
