My Fed return was less than what was expected even though turbo tax fee was taken out

There is an additional $39.99 charge (higher in CA) plus sales tax to have the fees deducted.

If the difference is still more, you will be getting a letter from the IRS.  They do not advise TT of any adjustments or offsets that they make.
