Why is my tax refund reduced by the amount i owe to another state when i already paid that state through my checking account?

If you're talking about a summary scree in the program, that's not reducing your refund, it's just showing you your net gain or loss from filing taxes.  If you're talking about an actual federal refund you received, state taxes are not deducted from that.  If the IRS changes yoour return amount, they' send you a letter about it.
