You can change your filing status by following these steps in TurboTax Online:

  1. Go to My Info on the left of the page.
  2. Select Edit
  3. Select Married then No - filing separately or filing as head of household (special rules apply) and Continue
  4. Answer the remaining questions carefully and you may need to review the information input for any dependents

It will not allow me a way to choose.  It is choosing what it thinks is best and I do not have a place to change it.  I wonder if it will allow it later.

Something is confusing you.   The software does not ever recommend whether you should file married filing separately or married filing jointly.   

 

When you enter your information in My Info, you are asked "Were you married?"   If you say yes, the next question is "do you want to file together with your spouse?"   If you say yes, you are starting a joint return.  If you say no you are starting a married filing separately return.
