Why am I'm charged twice for my upgrade? TurboTax federal shows expected $40, but then payment for the upgrade through the refund adds another $40. Total fees are now $80

There is a fee for your federal as well as a fee for your state return. If you choose to have the fees deducted from your refund this is an additional charge.

I was charged additional 40.00 too. I felt cheated. I did not even see anywhere there will be another 40.00 charge in addition. Is there any way we can complain to Turbo tax about this?

As mentioned in the above response, there is an additional fee associated with the refund processing service; this applies if you elect to have your Turbo Tax preparation fees deducted from your refund vs paying it upfront at the time of filing. Please review the links below:
