We (married filing jointly) had a qualified health plan through a Christian healthcare org. but our children had Medicaid. How do we report both plans on our return?

You are correct.  Your children have qualfiying coverage for the ACA, but, if you did not pay for your plans through the Marketplace, you can indicate your qualified plan through an exception to the penalty.  Here is how you will enter this in TurboTax:

  1. In the Health Insurance section under the Federal Taxes tab, you will answer the first question if everyone had qualifying insurance with "I'll select who did and which months". 
  2. The second screen will list all of you on the return.  For your children, you will select all 12 months as having (government recognized) qualifying insurance.  You will leave yours and your spouse's blank, which will make it look like you did not have qualifying insurance.  
  3. The third screen asks about exception to the penalty.  You will select the option Health care sharing ministry member.  (You can click on the "Learn More" link next to the selection to make sure that your situation fits the description, but it sounds like it does).  Your penalty will be waived, and you will have accurately reported your situation.

The Marketplace could do follow-up with you, for which you want to have your information available should they ask.  Here is a screenshot to assist you with where to input on the third screen:
