I have downloaded and/or manually input a 1099-B for my IRA. I made several QCD's this year. In previous years the software asked if any of my RMD was transferred to a charitable organization by the agent. This year's software is not asking that question.

Do you mean Form 1099-R? Nothing on a Form 1099-B can be a QCD.
If you are entering a Form 1099-R that has the IRA/SEP/SIMPLE box marked and you are over age 70½, on the page that asks, "Do any of these situations apply to you?" TurboTax provides a box to mark to indicate that you transferred some or all of the distribution to charity.
You are correct, yes I meant 1099-R. Yes, I have verified IRA/SEP/SIMPLE box marked and that I am over age 70½. I downloded the form from Vanguard and when the QCD did not work as in previous years, deleted the form and tried to manually input the info with no change. I think this is a program issue, but I can't say for sure with all of the changes that came about this year.
TurboTax used to have a separate page where it asked if the distribution was transferred to charity. Now it has a box on the same page with other boxes to mark for various situations. Also, the IRS has changed Form 1040 slightly to have a box to mark for a QCD rather than using the "QCD" notation. Otherwise the functionality is unchanged.
Installed latest update. The option is now on that page. Rhis resolves the issue.

I am not seeing the question or box to check for QCD. Is there a new version out?
It should auto update, if available, when you open the program. It is now midway down the list on the screen that asks "Do any of these situations apply?" (I hope I have the words correct.) I think it says something like "Were any of these funds sent directly to a charity?" It does not say QCD.
