I have a payment agreement with IRS for 2012-14. Showing 2016 refund over $6k. I need to make sure the IRS keeps 2016 refund and applies to tax debt. IRS Debt >> $6k
When I submit return, will there be a way to be sure refund gets applied to past tax bills?

There's no way to make sure. The IRS most likely will use your refund to help offset your debt. If they don't, you can always send it in yourself as a payment.
