I live in Wisconsin but did some contract work in Minnesota. I got a 1099-Misc for $800. They withheld $16 in box 16, but left box 18 blank. Minnesota form M1W gives me an error when I do the review because the MN income is blank. If I override it and put in $800, I get an error relating to e-filing. Should I just put $800 in box 18 of the 1099 even though the employer left it blank?

Yes, if the withholding is for Minnesota, then you can put the Minnesota income in Box 18.
