If you are legally married and live together then you can only file as Married Filing Jointly or Married Filing Separately.

If your spouse filed as Head of Household, that would mean that you did not live together at any time during the last six months of the year and there was a qualifying child as a dependent.

You file MFS and you are fine.  On the other hand she should not have filed Head of Household and should amend her tax return to MFS.
