You wouldn't need to indicate that your husband is in the military on a separately filed return. However, in most cases, it's more advantageous to file a joint return, whether or not you lived together. In addition, all enlisted active military and reservists can file both their federal and state taxes for FREE using any of our TurboTax Online products, which you would be entitled to with a joint return.
