Married August 2016. Husband did not have insurance until Sept. We are filing married filing separately. Do I have to pay the penalty for him not having insurance?

Turbo Tax is calculating a penalty.  How do I get rid of that?  I should not be responsible for a penalty, let alone a penalty for a period before we were married.

No, that should not happen. When I just went through the program to duplicate, there were no penalties. Do you have insurance all year and if so, was any of it through the Marketplace? 

1) Make sure you are MFS on the 1040. Also look to see what line the penalty is on. Line 61 and 46 would have the two possible penalties. See the screen shot below. If you want to take the trouble, take him out completely, make yourself single and see what changes. Just don't forget to change it back to the correct version.
