Yes, you can still file a joint return.

But you'll first need to return to the Personal Info section of your program.  Go through the section regarding your late wife.  There should be a place there to indicate that she "passed away before filing this return".

Once you've correct that section,  the question of her residency on Dec. 31 should no longer be there.
