My wife is self employed and is working more. Can we pay self employment taxes through TurboTax?

What are you trying to do--pay estimated quarterly tax?  No reason or need to do that "through TurboTax."  You can pay directly on the IRS site or you can mail in the 1040ES vouchers with a check or money order.
