No, there should not be any problems filing your tax return with her new Social Security number.  Just make sure that since your wife had an ITIN last year when they filed your tax return, that now she has a Social Security Number to file this year's tax return, you should use “0” (zero) as her Prior Year AGI amount whenever you get ready to efile your return.
