My wife, became self employed this year and has to file quarterly but i work for a company and file my taxes yearly. How would we file now?

Your wife does not have to file taxes quarterly, she is supposed to pay estimated taxes quarterly. 

You will still file jointly and report both your wage income and her SE income on your annual return.
