My TurboTax is saying a check has been mailed but the IRS site says may taxes are still processing. What is the reason for this?

Sometimes systems glitch. The best thing for you to do is call the IRS directly and ask a rep about it. I am sure everything is ok and your check is on its way. best of luck.
