Past experiences from others in this forum...indicates that the IRS & computers will eventually notice your double-payment, and return it to you in a few months.   What a "few" months means is somewhat undetermined, especially with the lower staffing at the IRS.

I did this myself last year.   I would not presume that the IRS is going to refund the money.  I have waited 12 months and have not received anything back. 

 

11 months ago, I filed an amendment (which of course is stuck on the backlog) as a way to protect me so I will eventually get the refund via the amendment.

 

My thinking is how does the IRS really know you overpaid unnecessarily or is there an income item that has not posted that will consume the credit?

I suspect that the amended return is what is holding up your refund. The IRS knows that you have an amended return in the pipeline, that has not been processed yet. They are not going to send you any money until they see what effect the amended return has. If you had simply waited, I think you would have gotten your money back by now. Your experience is not the same as doing nothing and waiting, because you filed the amended return.

The other thing we can't know, is that the person may have used the IRS website to pay again...but possibly mis-selected the payment as an estimated tax payment...for the next year's taxes.

I've had an EFTPS account for many years before the newer IRS Online payment site was created, so I don't know how well they delineate the various payments on the new site to make sure it's clear to the taxpayers what payment they are actually entering.
