My state refund is not showing up in the confirmation of payment option even though I paid the 39.99 to have it included in my federal return.

The federal and state refunds will come completely separate.  You paid for the preparation of the state return and chose to file both returns at the same time, not to have one included in the other.

You must have misunderstood what it said.  It’s not to receive your refunds together.  It was to have the Fees for both taken out of your Federal Refund.
