It is not important that your spouse's name match last year's Form 1040, or even that it match this year's Forms W-2.
What is essential is that the name she uses on her 2016 tax return must match the name she has on file with the Social Security Administration. The SSA provides the database that the IRS uses for matching names and Social Security numbers.
If, as you say, she changed her name recently and has not yet notified the Social Security Administration she should do so, and then wait about two weeks before filing her income tax return.
