Your son's income must be reported on a tax return in his own name, it is not added to your return.

I know that I am trying to file his online with Turbotax but its wording the questions as though he owns the company that he works for

If he is self-employed then he does own the business, a business consisting of himself.  The training facility is not his employer, it is his client.

Now, it is of course possible that he is legally an employee and has been mis-classified so the facility can save (cheat) on their taxes and avoid certain other responsibilities of having employees.  But that's a complex discussion.  If your son is happy with the arrangement, then for all intents and purposes he is self-employed, running a business consisting of himself.  He needs to keep accurate records of income and expenses, and can deduct ordinary and necessary expenses against the income, and pay income tax and self-employment tax on the net profit.

Also, make sure you are using a separate online account for your son, you can't re-use an online account that you already used to file your own return.
