Keep a copy of your bank statement showing the withdrawal for the taxes paid. This is your proof of payment.

Check your IRS transcript again ... did it get credited to a different tax year by mistake? Or are you married and it is on your spouse's account ? Keep the payment info handy as you may possibly have to send in proof of payment later.
