My husband, whom I am separated from, prepared our federal taxes together. Can I do only my city taxes on TurboTax, if I'm not filing my federal on my own?

No you have to prepare the entire Federal and State returns and then get to the city.

You would be better off just going directly to the City web site and preparing it right there.
