My FTR was $619 and I was shown that I would pay Turbo Tax $79.95. The deposit to my bank was $499 - where is the other $40 plus?

Did you choose to have your Turbotax fees taken out of your Refund? If so, you are also paying a Refund Processing Fee.
You can check your fees by doing these steps:
- Go to Previous Taxes
- Add a State
- Tax tools
- Tools
- My Fees
If you chose to have your Turbotax fees taken out of your Refund, you will see : "Refund Processing Fee" under My Fees.
