My box 14 reflects S125 (pre-tax health insurance) but it isn't taken from my box 1 Wages. Am I supposed to update my Box 1 wages less that number will IRS accept

NO. You do not change anything on your W-2. You enter it exactly as it appears---that is what the IRS gets from the employer. If you think there is something incorrectly reported on your W-2 then talk with the employer and get them to explain it to you.

That amount was part of your cafeteria plan and was pretax so nothing should be adjusted. Talk to your employer if you need further clarification.
