Your options are: (1) Married filing jointly, or (2) Married filing separately. The IRS requires if you were married on or before 12/31 to file as one of those two statuses.
You can choose to file either Married Filing Jointly or Married Filing Separately. The word "filing" refers to your taxes, not your living quarters. If you are married, you can file jointly even if you do not reside together.
