Last year I made less than $5,000. After standard deduction, my federal and state taxable income was $0. So why did I still have to pay social security and medicare tax?

You have to pay social security and medicare tax on all income. There are no deductions or credits that reduce ss and medicare tax. None at all. That is the tax law.
