Is the healthcare penalty amount taken out as turbo tax calculates my refund?

Yes, if you answered the questions correctly regarding length of time you were covered and your 1095-A was entered (if you had insurance through the Marketplace, then penalties would be included along with everything else. You can double check the appropriate lines (46 and 61) to be sure. See the screen shot below.
